Three pedals: better and cheaper.
The Golf R equipped with a 6-speed manual transmission will start at $35,495, or $36,315 after destination.

Actually kind of surprising. Usually once a limited production car goes auto, the manual can be an upcharge (think Pontiac G8).
I guess VW learned from the backlash of the last R32, which was DSG only (at least for a while) and pissed a lot of people off.

Don't want to be the one that whip it out and pee in your All-Brans, but that's also what you will lose at the resale/trade-in.

I still find it crazy that automatic transmissions, at least the good ones, are faster around a track and in a straight line.

I disagree. It's not like it's a super high volume car. There will be planty of 6MT takers in the used car market.
Edit: besides, if you buy a car thinking about residuals when you sell the car, you're buying it for the wrong reasons. I'm sure Toyota would love to sell you an automatic Camry.

It wasn't the reason but a big bonus for m and my recent car purchase

why? Both hands on the wheel and basically uninterrupted torque

I always had manual cars, and my wife had some too, so I have some experience with that, each time it's the same story : You try to trade in "hmm, it's manual, not everybody wants that, -1000".
Attempt private party sell : Plenty of kids want it, all low-ballers. Some people call to know if it's an automatic(didn't read), hang up. You will eventually find someone, but to think you will make money out of it is a pure Jalop wet dream.

It's because no one really knows how automatics work. They're the modern day equivalent to witchcraft. Plus, so many people don't realize how efficient the newer ones can be. My automotive teacher in highschool didn't believe me when I told him that with new cars the automatics are more fuel efficient. Even when I showed him the numbers he said it must have been a misprint.

I'm not sure what your point is. Who said anything about making money out of it?! It's a used car, it will depreciate. It's inevitable.
STI's are all manuals, and being 6MT has not hurt their resale value. Same with Evo GSR's and the old MR's.
And let's also take into account that it's a VW R, which has its own niche market and it's own niche fans. They like manuals, a lot. The 6MT only Mark VI R sold better than the DSG only R32.

You won't save anything. You will eventually recover that 1K with the DSG. I know you want to make a point in favor of the manual, but this one is just fugazi.

But the 0-60 time is slower than the DSG....

I figured that would be the case. Same cost difference as in a GTI.

And like I said, I completely disagree with you.
Look at E9x M3 prices. DCT equipped cars (a $3000 option) are no more expensive than those with a 6MT.

But you get more SMG (smiles per gallon) with the 6MT..

Meh. He's just old, in a small town, and teaches at the same school he went to.
I kid you not, the oldest teacher at my old highschool taught some of the staff that now work there.

An M3 is a very specialized car, pretty sure a stripped down version with cloth seats and A/C delete would also fetch a premium, but take any mainstream car, value AND demand will be better with an automatic, pretty that includes the Golf R.

The Golf R is a niche car. Just as niche as the M3. It won't get devalued.

... And what's new? I've never seen a car where the MT is more expensive.

Well, sometimes the manual is a "no-cost option". Look at BMW. You don't get a discount for opting for a manual. More money in their pocket.
I was expecting VW to take this route.
And yes, there have been cases in the past (GTO, Pontiac G8 to name a couple) where the manual was more expensive.

What I always say when shifting/0-60 times are brought up..... outside of a track, who the hell cares? You never go 10/10ths on a public road, and many enthusiasts who actually like driving prefer the involvement and extra control. Speed (at least in the fine, fine measurements we're talking about here) is irrelevant and a distant second to driving enjoyment , simply put.

It's a niche/enthusiast car and not cross-shopped by those looking at base Golfs and not interesting in spirited, involved driving. The MT is more desirable to many in that crowd, that lower value idea really only applies to cars bought by the 'average' motorist, but not enthusiast cars. There is always an enthusiast who will take the MT over the AT/DSG every time, I guarantee it.
